The Storyline player is all AS3. So if your Captivate file is AS3, you shouldn't see many (if any) problems running newer Captivate published files. AS2 files could be problematic and you're probably better off running the embedded files as a Web Object.
Controlling the Captivate timeline / communicating between the two is another matter, unfortunately. What kinds of compatibility are you looking for?
Any AS used in embedded Flash files should be AS3. You might not notice in some cases (basic actions) but an AS2 file will be unpredictable. While an AS2 file might run, the virtual machines are different and you can't communicate between AS2 / AS3.

Thanks Steve that pretty much answers it for me . What about Flash files created in Adobe Flash, should those be AS3 as well?

Great, thanks!
