When you're editing a Storyline course, any inserted variable reference appears with that lightly colored rectangle around it. That's done so you know it's a reference and not regular text.
That rectangle won't appear when you preview or publish the course.

It shouldn't appear when you preview that would be a bug

Since this is only happening with one file, have you tried importing your slides into a new Storyline project? Let me know if that helps!
