I have a client that wants the menu and transcript buttons on the player (transcript = notes section) - but they want the TRANSCRIPT tab and transcript to show by default. No matter what I do the menu seems to show by default - even if I move around the order in which the two tabs are displayed. Any suggestions?
I have just tested this in SL2 and its working for me. If you go into the player and have the menu and notes selected on the left sidebar you can see both tabs. Actually click on the notes tab on the player itself to bring it to the front and the menu will sit behind.
When I preview the file the Notes tab is displayed - this test was only done with one slide.

no I set it up in the player before I previewed/published it then the Notes tab was sitting on top of menu when viewed.
