It sounds like you only have the published output folder or zipped folder of the course? If so, there isn't a way to reengineer that using any of the latest Storyline versions to support HTML5 only output.
You'll need the original .story file and then you can upgrade that into Storyline 2, 3 or Storyline 360. The latter two versions have an HTML5 only publishing option if you need to remove Flash completely.
It kind of depends on what you have. Some people will do screen grabs or videos of the course. If it's interactive, you could go through the course and do a screen capture in Storyline to capture key strokes for the interactive parts. That at least captures the screen and some animations and captures the clickable parts of the course.

Think I will have to do screen grabs for the video / images and recreate the slides.. there doesn't seem to be any easy way out...
