Yep, the only time you want to use HTML5 is when you absolutely need to. Note that developing for HTML5 forces you to simplify your course as many Flash features won't run properly.
Yeah, this can be quite challenging. (insert curses about lack of flash support on unnamed devices) HTML5 output is certainly limited in functionality at this stage in the game and I would avoid it if possible. However, if you need accessibility on mobile devices there is no avoiding it. Unfortunately, you may find yourself in need of custom services to get the course you want in HTML5.

Flash is more feature rich, I would say use flash everywhere unless you cannot.
If your work is being viewed on a mobile device then skip Flash.
