If you click on the Project Info button (as shown below), you can select which slide thumbnail to use:
If you want to get really fancy, you can create a new slide in a scene that doesn't link to anything in your project & use that as the Library image.
For future reference, you can create a screenshot on your iPad by pressing the Home and the Power button at the same time. This will add the image to your photo album for easy sharing:

Have now got all "fancy" and created a Custom Menu slide.
Seems a bit odd that it picks up the Hotspots to me, but good to know there's a (simple) way around it.
