I have been away for a while. When I test with a new, blanc presentation it looks normal. I have come so far that I expect it to be somewhere in the master profile I am using.
Did you find out what caused it? I suffer the same issues with my project and I am unsure where to adjust the property. It is shared with the Text Box bubble, it will also have a border where it is normally transparent.
I've had the same problem. As noted by Phil above, it was due to the header at the top of the side master which had a border around it. I removed the border from the header on the side master, and the border around the heading text in the marker on the slide disappeared.

I think it is the header border in your slide master
My header border in my slide master? Not sure what that is to be honest?
