When you publish the course the notes are located on the left in a small window. Is it possible to move the notes to another section of the project? Like the bottom?
yes, you can move the notes around in your project but there are some limits as Michael mentioned.
We have a tutorial about notes - it's for Articulate Presenter '13 but there is also a part about how to present them in the player under "Displaying the Notes Tab in Your Player" (just scroll down a little bit). There you can see a screenshot of the arrows that let you move the notes to the section in the player where you want them.

You can move the Notes to the Top Right or Top Left but not to the bottom of the player.

No, top left or top right, any where else you need to either use the SDK or build on slide notes section
