I've published the course in both html5 & flash. Flash version has all these notes, resources & logo working fine. But html5 only has the Menu (Notes & Resources disappeared), logo link is broken(on iPad/iPhone). are these the iOS Safari problem or Storyline HTML5's issue?
I'm still learning all the different formats for Storyline publishing, but the basics are covered in this article about distributing Storyline courses via Flash, HTML5 and Mobile formats, including additional links for comparing outputs and other useful items. I haven't encountered the problems you mentioned, but I've not published that broadly. Hope this helps!
We will be adding support for new features in HTML5 as we move along, but the above should give you a solid idea of what will and won't work as of now.

Html5 is a moving target still as is browser support and really it should be the last of your playback options for end users.
Flash > ipad Player > html5
No tracking in the ipad player sucks, but that's out of Articulates hands.. Thank Apple for that.
just add the logo manually by changing the HTML5 codes. But got another issue, Engage activities are all gone, only the notice says - missing plug-in.
is it possible to have the engage activity in HTML5 version?

Engage outputs to flash, so if your goal is the ipad, you're SOL. However, you could rebuild them in SL and they should work fine.
