Is there a way to change it on the application so I don't have to change it on each Story? I can't imagine I would ever want to advance automatically and I just want to turn the feature off all together.
When you create Storyline project from scratch, it is set to advance by user as a default. So you shouldn't have to do anything.
If you import PowerPoint slides into Storyline, PowerPoint is a presentation tool so it will come in with the slides set to advance automatically after X seconds (can't recall what the PPT default is). You'll need to set that to advance by user.

Yes. Go into Story View. Select the slides and on the right side panel you'll see the option to change it.
