I agree, I don't see how the custom buttons would make a difference. Out of curiosity, have you tried using the default buttons to see if there's a difference? I don't think this will change anything, but it'd be interesting to see if there's a difference.
It may be with the way HTML5 loads the content, versus Flash, but 1 to 3 seconds would honestly be something I probably wouldn't notice in a course. So, honestly, I can't say I've seen that.

I've been planning to see if the player buttons make any different but haven't had time. Will do so tomorrow.
The odd thing is that this is similar to the HTML5 behaviour I experienced with some demos last year - before giving HTML5 a complete break because it simply wasn't working reliably. Back then I also found several buttons just wouldn't work - usually ones that launched a new slide. Hence why I think there's some kind of connection. No such issues in Safari (Windows) thankfully. Will disable all extensions and see if any of those were interfering.
On a similar note, the same course doesn't play audio on iPad in Safari. Any ideas?

Generally, things have been working in HTML5 on the iPad for me. The couple of things that haven't worked are:
- audio when resuming a lesson (it does work if you start the lesson from the start with the "Play" button)
- playback on Android tablets is an issue. If you are using Android, then it's a problem.
