Are they not showing up in the correct order in your menu, or are they just not advancing properly/displaying properly in Story View?
In Story View, you should be able to select the slides you'd like to modify and specify the slide you'd like to "Jump to" when the user clicks on "Next" by modifying the trigger for the "Next" button. This is assuming you have the "Next" button enabled, of course.

Unfortunately, no. The Resources tab is a part of the player. It'll be included as a portion of the player for each slide and it'll appear the same way for each one.
However, you can disable/enable the Resources tab per slide, so if you don't want it displayed you can remove it for specific slides.
If you want to be able to share different types of content for different slides, you could add different tabs or buttons that lightbox a custom list. Just a thought, but maybe it'll help :)
