I am having a problem when trying to publish my course, a problem I have never had before. When I publish it, the output does not create a .story file! Does anyone know why this could be happening?

The filename length isn't it. I do have several embedded videos in the course as well as web objects. Could it be an issue with any of those being too large?

Can you try a repair on Storyline? This really does not sound like it should be happening this way.
Well, that didn't work. I converted all the videos to MP4 and now the file stops halfway through publishing. I don't mean it hangs up, it just doesn't complete the publish and goes back to the Publish your Project screen.

My first thought here is filename length. Can you try just publishing to local C:\ > Desktop, and see if that changes anything?

I just took out those videos and replaced them as web objects, and voilá, I have a .story file.
While I was publishing with the videos still embedded, I could see the process was getting hung up on a few of those files.
I'd still rather embed the videos however, then I can control the size of the player and so on. I will try a repair and see if that does anything.

You could still try logging this one with support - including the videos so they can have a look.
What format are the videos? I use .mov and .mp4 without any problems whatsoever - never seen this behaviour.
They are VLC. The funny thing is, only certain videos disrupt the publishing and therefore never produce a .story file.

I also wanted to echo Bruce's welcome to the community (even if you were lurking!).
You may want to look at changing the videos to another format such as MP4, as VLC is not listed in our documentation of video file formats:
The following file formats are natively supported in Storyline:
The following file formats will be converted to MP4 when they are imported into Storyline:
Also, since it's only certain videos, those may be the ones you'd want to focus on first.

PS I updated to the latest version of SL and no change.

Have you tried placing one (or all of the videos) in a new file to narrow down if it's still the video files or something within your Storyline file?
