What version of Storyline were you publishing with? With the launch of Storyline 3 and 360 you can publish for HTML5 only which would remove Flash files from your published output. Prior to those versions, the output was always Flash based with the option to include HTML5 output.
I asked a colleague to republish our stories for web only (to get rid of the SWF files) and I got this question which I didn't know how to answer - "Should I should publish for web vs. LMS and set to Never Resume?". What is "LMS", and what is "Never Resume"?

As for removing SWF files, if you're using Storyline 3 or Storyline 360 you'll want to choose the publishing option of HTML5 only.
