A number of users have utilized a work around of included a % symbol to keep the text crisper while published as a lot of users have asked for better text control. I haven't seen it change the bulleting or indentation as within the image you shared, so the other part I'd suggest you look at is the overall zoom of the slide and ensure it's set to 100% zoom. Working at a different zoom could cause the course to appear differently within the publish or preview than what you saw while editing.
A few users in the forums have shared a workaround which involved placing a % sign at the beginning and end of text as it then treats the text within it as more like a variable reference keeping for a crisper text quality upon publishing. Since you have them within the text box as actual variable references, I wouldn't think it would change the overall formatting within the bullets.
I did a quick test on a slide with some bulleted text and added in a few variable references and everything displayed normally. Could you share a copy of that slide from your .story file so that I can take a look at it?

I think it has something to do with the %variable% feature.
