I have one slide with three layers. When the playback gets to the second layer, the base layer isn't grayed-out. And the same is true for the third layer. However, I have other multi-layer slides in the project but they play as expected i.e. the base layer is grayed-out on all subsequent layers.
It's hard to troubleshoot without seeing the file. Best guess: the 2nd & 3rd layers somehow were assigned a different layout—one that isn't set up to dim the base. So try re-applying the proper layout to see if that solves the problem.
