I've sent a zipped SCORM package off to a client, however it does not contain the resources that belong in the external files section, and, when I open the zipped package, there is no external_files folder. I've re-published and zipped and had the same issue.
Not that I know of, but not sure how that works. When I preview the Resources tab in the Player all of PDF files are there. But not when I publish and zip?
if you go into the Player > Resources tab and select each of the PDF's there should be either a file location or URL associated with it - just check those locations are still correct.
Did you also enable the Resources tab on any slides in the course? If not, the folder for those files is not generated and the resources aren't pulled into the course.

the location of the external files that you're linking to hasn't been moved has it?
You could try manually adding the file to the external files folder and see if that works
