I don't think using light boxes would work very well because when a light box is open it blocks all of the content on the slide below so you would lose the connection between the slide and the captioning.
Quick question...are the layers in Storyline 2 accessible? That is, if a layer (CCs) is initially hidden, and the user triggers it to be visible with a "CC icon," will a screen reader pick up the text on that layer (initially hidden)?

A screen reader will pick up the text on the layer when the layer is visible not when it is hidden.
