I noticed that the in HTML5 output, elements hidden during animation cannot appear again when restart button is pressed. The audio starts from the beginning but the hidden elements during animation doesn't appear again.
I found the css applied to these elements sets opacity to 0 which never changes to 1.

I'm sharing this issue with our team so we can monitor and prioritize it properly! In the meantime, I did notice that navigating away from the slide and back restored the objects that had animated away.
Will your learners be able to use Internet Explorer, Firefox or Chrome with Flash Player enabled to view your content?
I cannot ask my learners to enable flash in their browsers as flash plugin is not allowed as per their organization's security policies.
Can you provide solution to this issue in next version on Articulate Updater? As per my understanding you only need to update code(logic) on replay button.
We'll keep you posted here if there is an update to this - I did want to note there was another recent update to Studio '13 that fixed something very similar:
Fixed: Pausing and resuming a slide or clicking anywhere on the seekbar caused audio to start over. As a result, animations were no longer in sync with narration.
I'd suggest always making sure you're on the latest update. You would need to publish with the latest updates to take advantage of any fixes!

I have downloaded recent Update of Studio 13 and checked the output, sad news is the issue still persists in Update 11 also.
