I was recently given an assignment to update a WBT. When I downloaded the source files, the audio files were intact, but the synchronization wasn't retained. One of my co-workers told me that unless the developer sync'd and saved each slide individually, this causes the synchronization to be lost. Can this possibly be true and does it mean that I have to re-sync the entire presentation?
Yes, I was given a zipped file that contained the .pptx and .ppta, but I don't know if it was created using the zipped Articulate Package procedure that you refer to. The two files may have simply been zipped, but not using the Articulate Package, and then uploaded to our server. If this was the case, would this cause the synchronization to be lost? And if so, is there any other way to recover it or does the presentation have to be re-sync'd?
You would want all of the files to remain intact and the Articulate Package is the best bet Are you not able to get this file? Be sure that you are working locally as well as you can lose resources in this way.
If you are unable to get the packaged file, sounds like you may need to re-sync.

So I have another project that is 25 separate modules (separate .pptx and .ppta files. All of the audio files are all contained in one directory. What is the best way to package these modules?

Were you given a zipped Articulate Package? This would help keep all the support folders and files intact.
I'm not sure which version of Presenter you are utilizing, so here are the package instructions for each:

As to your next question, you would create the package the same way that I shared above for each of the courses.
