Without seeing how you've set up your slides and masters, it's hard to say for certain but when using the slide masters, you'll see there is a layout automatically generated for a question type - is that the one that you're duplicating and modifying for your custom layouts? When you say that it loses all question slide properties - do you mean that the "Edit Question" feature is no longer accessing? That sounds unusual, so I'd recommend first to confirm you're working with local project files, and if it's happening with every file to conduct the repair of Storyline.

Seems like all I had to do was shut the machine off, go home for the night, come back in and it works exaclty like it should
the only question I have now is what do I do with the voodoo doll I ordered....
