1. I have a course which when published for uploading to a LMS fails to include a flash file that's incorporated into one of the slides. The entire course works fine when I review as an entire project but doesn't work after publishing.
2. Also after publishing the Exit Course on the player doesn't work but does work when the course is in preview mode.
Did you insert the Flash file as an .swf file using the Insert > Flash set up or theInsert > Video > Video from File? If you used the latter option it would be encoded as an MP4 as described here, and there are some known reasons here on why videos may not work within your published output. I'd look into the server types first.
Also, the exit course trigger does have some known reasons why it may not function as expected detailed here.

I have since republished and it now appears to work again so I don't know what's going on there.
The exit course still doesn't work, and for some reason I keep losing my logo from the course when published as well. as a work around I have to go into the course reselect the player and then republish. Any ideas why the logo wouldn't save persistently?
There may be a problem with the image file for the logo in your project if the logo is missing when you preview or publish or the logo image is missing inPlayer Properties.
First, try deleting the logo and adding it back. If the logo is still missing, there may be a problem with the image file or format. In some cases, you may be able to convert the image to another file format (PNG, JPG, etc.), then insert it back into your project. If it still won't display in your course, let us know. We'll be glad to review your image file.

If the files were missing during publish, it's also worth checking that you're working on local project files and publishing to a local drive. Working off a network or USB drive could cause odd behavior.
