I have customised the navigation bar (with my own next, previous button), but when I publish the module its taking the default player navigation height.
Did you check all your individual slide properties to ensure that you don't have the prev/next buttons on any slides? That would leave space for them to appear throughout the course. The same with other elements that would appear in the bottom space like the seekbar, volume control, etc.

Agree with Ashley here, on one of the slides you have some built in controls enabled

Hi Ashley, one more question to you, kidndly see the attached printscreen.
In the screen, you will notice that the highlighted left pane are coming in a scattered form. How can I adjust these slides in vertical form.

How the slides appear in the left pane or on your story view is based on the triggers you've set up to advance the user from slide to slide.
