I just converted a Storyline 1 file to Storyline 2 and after changing the title of the course the player customization was lost. Is that the normal behavior? I was able to change everything back but I am wondering how much rework I might encounter down the road...

First you'd want to confirm that you were working on local project files as described here. Also here is information on how players are saved and should be shared.
Shouldn't happen but can. You can save the colour scheme in SL1 and then import into 2.
I think sometimes it happens when you haven't specifically saved it as a player colour scheme and it is a rework of an existing one.
