Messy Formatting

I created a course using Storyline 360 and SCORM 1.2 wrapped it with IE 10 compatibility. When I first uploaded it to our LMS (CSOD), everything was as I had designed; however, I needed to re-upload the same course and now the formatting looks messed up (see attachment). Any ideas on what is going on here?
Also, when a web object or transition takes place when viewing the course in IE, the window hides behind other browser windows every time a web object/transitions starts. Any ideas here as well?
