You could publish the course twice - once for CD and once for the LMS SCORM tracking. You'll want to make sure that your saved your .story file prior to publishing - and then ensure that both publish versions are published to different folders.
I was about to ask a follow up question and then realized the idiocy of my thinking...obviously the course must run from the LMS to enable the tracking. I will need to rethink the deployment...

Yup - the LMS version will do the tracking, and you'd need to run it from within your LMS.
