We have a bunch of quizzes that pop up within Lightboxes that work fine when you go through the course in one shot. Our problem is when someone leaves the quiz without completing it then returning later to finish the quiz, it breaks and will not allow them to continue. Essentially the buttons are not clickable on the lightbox.

When the buttons are not clickable, are you describing the Lighbox navigation buttons, or buttons in your content?
