Significant Differences in an HTML and HTML5 Published Course

Hi,
I have a 27 slide course with the default animations for SL, audio on each slide and 3 slides of video. I've published the course in both HTML and HTML5 and the courses are significantly different. I must publish in HTML5 because my client wants their learners to view the course on iPads and NOT through the Articulate app.
Below are some key areas of concern:
- Basic animations built inside of Articulate are jerky and not running smooth at all compared to the HTML published version.
- The movie slides (.mov) are taking a much longer time to load before playing.
- Audio stops playing halfway through the course
Please advise what I should do to make this course have smoother animations within slides and from slide to slide.
