I created multiple scenes that I would like to play one after another (see "example 1" screenshot). When I preview/publish the course however, the structure is completely messed up and everything is in a random order (see "example II" screenshot and yes, I have set all the triggers correctly).
Is there anyway I can structure the course with scenes in a way that it is clear on the sidebar as well (Such as: Scene I, Scene II, Scene III).

Depending on how one builds a course, the Player's Menu can get out of sync. However, you can easily reset it:
When you Reset from story, Storyline rebuilds the Menu. The title of each scene will appear as a section heading, with the slide titles underneath.
You can use the other buttons to adjust the Menu, as desired. There's more info in the User Guide:
