I have a question about how I can get 1 piece of audio to play on both the main slide and also all of the layers as the user clicks through. Is this possible? Right now when I click through the layers, the audio will start over with each new slide or layer.
I am assuming that the audio you are referring actually means a narration, and not a music piece. When I created a demo on inflation (http://thelearninggirl.byethost10.com/inflation/story.html) I too had used slides and layers. To tackle the problem you mentioned, I sliced the audio using Storylines in-built audio editor, and inserted the different files on different slides.
