I am uploading the project files here, which replicates the issue. The zip file contains the 2 images which describes the issues. (FLASH_Output.jpg, HTML5_Output.jpg).

Can you tell me a bit more about how you are publishing/viewing your content as I am not seeing the same behavior when I publish and view your content.
There will be variance, the only supported browsers are Chrome in windows and chrome and safari on the Mac. The only supported tablets for Studio 13 are iOS devices
In conjunction with what Phil shared, you can see the different browsers that are supported for Flash and HTML5 here, and a great site to see how HTML5 operates in a variety of browsers (not specific to Articulate content - but HTML5 as a whole) is a site such as HTML5test.com.

For the Engage interactions and Quiz slides I'm having issues. The output for Flash and HTML are not identical.

You should be utilizing the presentation.html file. Check out this article for details.
Yes. That has the same problem.
You are seeing the variances in my published output? Please let me know which browsers you are utilizing so that I can test further.
The published output on PC and mobile, tablets, Ipads differs.
Even IE8 (embeds Flash) and IE11 (HTML5) published output are different.

IE11 is not a supported browser for HTML5
