Articulate presenter Flash vs HTML5 output issue

Hi,
My project requires the HTML5 output. The flash output and the HTML5 output are different in following areas:
1. Logo: I have removed the shadow and the background and used png format (set it to white) for the logo. It works fine in the flash output but when bottom border is visible for the HTML5 output.
2. I have added the Engage interaction screens, for which the grey border appears in the output. Is there a way to remove the same.
3. I have used, labelled graphics template. The background of the popups are set to grey which appears correct in the flash output. But when viewed in the HTML5 output background is pink colored.
4. The separators are also not seen in HTML5 output.
Need help on above issues.

First of all, lets be sure that you are utilizing the latest update for Presenter '13, which is Update 4.
Each update has made improvements to our HTML5 support
If you are on the latest update and/or still have trouble, please share your Articulate Package so that we can see what you are experiencing.
