Clean Install Needed?

I have a lot of '09 modules that I need to support from time to time, so I run '13 on one machine and '09 on another.
I went to modify an '09 module today and even though '09is installed on the machine, it's acting like all the modules have been upgraded to '13, so I can't open them. I know for sure I did not upgrade these modules.
Now sometime last year I had a need put '13 on that machine, and when the need was over, uninstalled '13 and re-installed '09.
Could it be that a simple uninstall of '13 is not sufficient? Would a clean install do the trick?
