I have a PowerPoint with embedded Flash that uses FScommand to jump to slides in the presentation. FSCommand passes the desired slide number to PowerPoint which has a VB script listener that uses GotoSlide to make the jump.
It doesn't work when publishing as Articulate.
Is there a way to make FSCommand pass its arguments to Articulate so that my embedded SWF animation can jump to Articulate slides? What would the coding look like and where would it reside?

If I understand your problem, why bother with FSCommand at all?
Look at this page about the Articulate SDK:

You can use
_level0.ArtAPI.PlaySlideNum(nSlideNum)
in any Flash file in your presentation to go to a particular slide.
