I'm happy to share that we have released a new update for Storyline 360 (Build 3.78.30680.0).
In this update, we have implemented a fix for:
- Background audio unexpectedly played when watching video content on a layer.
As a first step, I recommend updating Storyline 360 to the latest version. Here's how:

Sorry to hear that you ran into this issue.
I can confirm that we are currently tracking a known issue where the background audio won't pause when a video on a slide layer plays in a course. The current workaround is to keep all videos in the base layer, which you've already identified. Another option is to use lightboxes instead of layers to display content. You can check out the workaround in Slide 3 of the attached project file. We apologize for any inconvenience, and we'll let you know as soon as a fix is released for this issue.

I have the most updated version of Storyline installed, and this is still an issue for me. The background audio is not pausing for videos on Slide Layers. Unfortunately, the workarounds listed here are not an option for this particular project.
