Because the content of our training takes up most of the screen size, I would like to make use of the Notes feature for captions if the learner needs them. I can put the Notes in the top menu bar and when it opens from there it is less intrusive than captions near the bottom would be. But then any time the user interacts with the main screen the Notes /captions will disappear. Is there a way to have them remain open unless/until the user chooses to close them?

Items in the top bar are not meant to be 'left open' as you've discovered. Instead, you could place the Notes in the sidebar and allow the user to expand/contract as needed, but once expanded it would remain that way on subsequent slides as well.
