Im currently going through my company's 3000+ courses and I figured the easiest way to determine if a course was flash based was to disable flash and then launch the course to see if it would run. I disabled flash and then ran a course i knew had no html5 files. The course still ran without prompting me for the flash plugin. Any idea why this might be?

This would depend on a few specifics. Which version of Storyline are you using?
Also, how did you publish the courses? (Flash only, Flash with html5 fallback, etc)
