I'm not sure I understand the question - but if you've included additional elements on the slide layer, they won't be included in a scroll box you placed on your base layer. Think of the layers as sitting over top the base layer - so that you can see through the layer, and even choose to hide elements of the base layer or pause it. You may want to read up on the information here in regards to how the layer properties work.
