I've added 2 buttons and 1 caption box to slide 1.5 of my course and it will appear perfectly fine in a "slide preview" but it won't appear when I try to preview the "scene" or "publish anything. Additionally, my audio is only functional (plays when timeline starts) on the first slide.
Since it sounds like you have a few different things happening here, are you able to share your .story file for us to look at? If you'd prefer to share it privately you can send it along to us here.
Was there an answer to this problem? I seem to be having a similar issue here. I've imported Flash files into my slides. They all preview well when previewed individually, but not when previewed as a scene or published. The first slide displays properly, subsequent slides only play the audio embedded in the Flash file, not the animations.
I don't see where Emily shared her file with us, although her issue was associated with buttons and captions not Flash files inserted into her slides. If you'd like us to test out your files, please share your .story file with us here.
