I am rebuilding a Captivate course (full of Flash files) into Storyline. The flash files were too fast so I downloaded CS6 Professional to change the FPS to 30. When I tried to insert the files into Storyline, a pop up said that it is not a supported video file.

I don't see .FLA on the list of the supported video formats here, and more specific to Flash the process to insert here. You'll also find a list of Flash best practices here.
.FLA is the source file to Adobe Flash (similar to what a .story file is for Storyline). You should export the FLA to SWF and import the SWF instead.
