If you included a master slide in your original file and save it as a template, you should see the same master slide when you use the template in a new project.

Are you saving the Storyline project as a .storytemplate rather than a .story file?
After, go to a new project and import the .storytemplate. You'll see the same Slide Masters in the new project. If it looks different on your end, can you share a Peek of the step you've taken?
I ended up having to start a new project with the storytemplate, then import the slides I’d already built. When I tried importing the template to an existing project, the slide master wouldn’t come with it. Very strange, but I figured out a workaround.

You should be able to do this pretty quickly by saving your course as a Storyline template.

This doesn't seem to transfer the Slide Master, just the slides, themes, and fonts... Maybe I'm missing something.
