If I have items in the Media Library that are not used in the final version, should I plan on deleting these before I publish the SL file, or does the published file exclude them from the final published output? I am thinking that file size could be much larger if all of the unused items get published.

I don't think it uses them in the published output.
I did a quick test in a blank project where I imported a video and it did not get included in the published output.
