I've just imported one .story file into a new one. In the original file I had two master slides set up. In the new one, the first master slide failed to come over with the new slides. The second one is there. Can anyone help me figure out why I'm missing one master slide?

Can you check to see if the slides you imported contained that specific master slide theme? If not, here are some steps you can take to include that set. In the original file:
Add a new blank slide
Right-click to Apply Layout
Choose a slide from the master set you wish to include. Save and Close
Import that slide into the new project
This should now include the set of master slides into your new project. Let me know how it goes!
