With the recent news of Adobe killing Flash, I figured I should start testing publishing courses in only HTML5. When I publish a "HTML5 only", the player colors do not publish. I tried default player skins and custom skins. All result in this black and white outline look.

That's really strange! I can't say I've run into this before. Are you testing the published output on a web server (like Tempshare) or a LMS (like SCORM Cloud)?
Also, what web browser are you using to test your published file?

I tested in Chrome = failed to load colors into the player.
I tested your file in SCORM Cloud, which is industry standard for LMS testing. Click this link to test it on your end. The player colors look normal there, so that's really helpful information to bring to the Adobe Connect support team. They'll know how to best troubleshoot issues that are specific to their environment.

I tested IE11 = Fail to play HTML5 content.
