I need to have each bit of this slide build progressively. Every time I have to send an arrow behind a text box it moved it on the timeline. This is not what I want. I want to use the timeline to control when things show. Any help would be appreciated.
There is no way around this the timeline represent the z-order of objects. The order objects show is based on the starting point, I can see why you want to it be like that but at the moment this is the way it works.
I don't think there is another way to achieve it. That is how I would expect it to work. If you want it to work how you describe then you likely need to redesign you diagram so objects that animate in later do not need to be sent backwards.

Thanks for your replies. It would be great if you could just use the timeline.
