It sounds like you are saying that even with the Slide Advances property set to "by User," your slides are advancing automatically when uploaded to your LMS. Please let me know if I have misunderstood or misstated the problem.
In order to isolate whether or not this is an LMS-specific issue, I would recommend testing your content in a free account at SCORM Cloud, which is an industry-standard platform for testing SCORM Content.

If the problem is reproducible within SCORM Cloud, can you please share a copy of your .story project file with us so that we can take a closer look?
