I specifically designed a player for 960x540 window (from a 1280x720 pptx), with a popup setting it to that size. I published for out tincan settings. It launched on the local folder at the right resolution - the hosted version from the same zip has a 1280x720 slide frame, which is too big for those with lower res monitors.
We've decided to stop using the "resize for browser window" option, because it does not look nice in HTML5.

Also, does the same thing happen when you test your published file on SCORM Cloud? That'll tell us whether the problem is related to your LMS or the file itself.

Hi there Mike, sorry you're running into this! I'm going to try and recreate this in a new file--can you help me with a few details?
went with these settings because resized (vs locked) presentations create issues with HTML5.
published to tincan - the hosted content is tincan on LMS
