The good news is that the upgrade creates a backup of the original files are saved when you upgrade a project from 09 to 13, so you can always go back to them later if necessary.
Make sure that you're following the steps outlined here:
Also, try to make sure you're working with local project files.
Work on your local drive (your C: drive). Working on a network drive or a USB drive can cause erratic behavior, including file corruption, loss of audio, and other unexpected behavior.
You should also make sure the directory path to your project files and your published output is less than 260 characters (for example C:\Articulate).
Avoid using special characters, accents or symbols in your file names (this includes spaces and underscores).

If you still have trouble, can you tell us what type of video files these are? I don't think there will be a compatibility issue if the videos worked in 09, but it couldn't hurt to check.
