If you're working in Presenter, it should save just like a normal Powerpoint file. When you look in the folder where your file is located you'll also find the .ppta file, which does need to stay with your .ppt file.
If Presenter is having issues, you may need to conduct a simple repair. You can follow these directions on how to repair your file.
