I am using Articulate Storyline 2 – I haven’t had this issue before however in this course the story splits into 2 parts so a learner will not visit all the story slides - I think this may be the issue.
What I am trying to identify is:
1. Whether this is in fact the case that to complete all story slides must be visited
2. Whether I can add some kind of trigger to the final slide where both courses converge which will allow the course once bundled to SCORM to trigger complete in the LMS.
I got it to work by changing the Report and Tracking setting when publishing. I changed the minimum number of slides to be visted to "complete" the course from 21 to 8.
Not ideal but I have locked the slides down so they need to complete all layers before they can move on.

You may want to look into the method to report completion based on the user visiting a particular slide as described here.
